Paint tool Sai problem?

Okay, I use a mouse when doing digital drawing, but I used lineart on Gimp, but when I try to color it, the color goes over the lineart instead of transparent! And when I try to put the a layer to color it transparent under the background layer, it still isn't transparent! PLZ HELP!
