What size should I make my web template?

I'm designing a website in Gimp. I want it to be a fluid type layout, and I want to know what percentage to make the height. I know to make the width 100% obviously, but what about the height? Or should I do it in pixels first, slice it and then change it in Kompozer? If so, how many pixels?
